Daenerys' brother Prince Rhaeger Targaryen, is Jon's legitimate father.
Jon's mother is Lyanna Stark, sister of Ned Stark (Jon's uncle but he raised Jon as his bastard son).
Crown Prince Rhaeger Targaryen and Lyanna Stark eloped and she had Jon but died in childbirth.

Robert Baratheon the King before Joffrey in season one, was engaged to Lyanna and thought she was kidnapped and raped by Prince Rhaeger Targaryen. He and Ned Stark started the rebellion to remove Prince Rhaegers father, King Aerys (the mad king) from the throne.
Meanwhile, Jamie Lannister was the kings personal body guard but killed King Aerys which is why he is called the Kingslayer.

Robert Baratheon killed Prince Rhaeger, the heir to the throne and Jon's father, in battle. The Targaryen's had no real dragons to fight with by the time of Roberts rebellion.
Robert Baratheon (Cersi's first husband) became the King.

The mad kings wife (Dany's mother) fled the capital to Dragon Stone with her other son and she gave birth to Dany in a storm and her mother then died. Dany and her brother Prince/King Viserys (crowned after the mad king was killed on Dragonstone by his mother before she died) were then exiled across the narrow sea so they were not raised in Westeros.
