I myself suffer from migraines. They happen right-sided and feel like an axe has been slammed into my head. Sleep usually clears them (luckily for me). While this may sound like I get off lightly, they have been attributed as a cause to a stroke that I had 5 years ago (along with the contraceptive pill). There are many types of migraines and they can induce all manner of symptoms. They are not likely to show up on an MRI. This doesn't mean that you don't have them. After my stroke I went through a period when I would see things that weren't there, I felt very disturbed and confused and like I couldn't process things clearly (it passed as I got progressively better). I felt like I had the flu coming on when I had my stroke and sometimes with bad migraines (achy, everything seems to loud and bright, foggy head). What I would say, from my experiences of both migraine and stroke is that neurological conditions have wide ranging effects. Maybe this is similar for your son?
Someone mentioned acupuncture as a cure. One summer it was really muggy (low pressure is a trigger) and I had a migraine that continued for a month. Nothing would shift it, so I agreed to let my acupuncturist friend do a treatment. 20 mins later, after only four needles (one in each hand and foot) and it had cleared! Definitely worth a try. Acupuncture also rebalances our energy and clears negativity, so has this benefit as well.
Reading between the lines, and without wishing to sound judgemental as you are obviously a caring and concerned mum, it sounds like your son is a very sensitive chap. Perhaps he picks up on moods and situations around him (whether of this realm or not) and they effect him? Perhaps he is internalising worry about his dad or picking up on your concern about everything (including him). I know I can be like this and that during worrying times I can be prone towards more migraines.
You are his mum, and know him better than anyone. What do you think would reassure him and make him feel more settled, at ease? I mean this both with regards to his physical symptoms and his feelings.
I don't hold any religious beliefs myself, but do believe there are positive and negative energies at work in the universe. I have had strange experiences all my life and they can be unsettling. While your son seems to be afflicted by migraines, it also seems like you have all had a difficult time of things over the years. Get a blessing if it will make you all feel more secure and it will empower you all. I burn frankincense oil when I feel unsettled by negativity (it is supposed to repel negative energy). Whether this works because it truly does this, or because I believe in it I am not sure but it makes me feel safer and that is what it is all about. Try and fill your times together with the simple things you enjoy so that you lighten the tension and shift the energy that is building- I play loud music and do a stupid dance with my son, so that we both laugh!
Anyway, I really hope that you get some answers and find some peace and balance amongst all the things your family is contending with.

That is very true. I live about 10 mins south of DIA (the airport) as well which is said to be built on burial grounds. These problems never really started until we moved here. As much as I try to ignore the correlations, it does seem to be more than a coincidence.

I was going say something along the lines of this.
G-d often provides help through mundane means. Reminds me of a story I heard about a man during Hurricane Katrina. He sat on his roof praying for G-d to save him. The National Guard showed up but then he said he would be fine that G-d was protecting him. The flood waters came through and a National Guard helicopter came to pick the guy up and the man had drowned.
G-d provides in mundane ways seemingly more than mysterious ways. Just as the National Guard were mundane help, Doctors and medicine are mundane help. Don't reject the mundane while waiting on the miraculous.
