The problem with your truth is that jet engines don't just explode. In over 20 years I saw all kinds of engine failures, including FOD impacts to the blades. In all that time, not one engine exploded, or even suffered an uncontained failure.
You need something to cause an explosion, and there's really not much in an engine that explodes. Burns, yes, explodes no. Even "rewriting a few subroutines" isn't going to change that.

An engine failure on takeoff is a Bad Thing depending on the weight and configuration of the aircraft.

Even then it's kind of even odds if it will explode, or just shell out. More often than not it just guts itself and the crew shuts it down.

What could go wrong to send the plane straight to it's explosive destruction? Planes can land with engine failure. Those sparks flying look like it gets hit at the beginning. Why would this person whip their phone out? Maybe they heard weapons firing? They must have heard something. Seeing something unusual when it's dark out that early in the morning seems unusual.

Context friend.
You know your country just poked the Eagle.
You are outside looking for the incoming missiles.
Why did the aircraft even take off knowing that incoming missiles are expected?
The big question that others can answer ( Zaphod please) ... were other aircraft taking off prior to this incident.
Was it business as usual or was this a lone takeoff?

There doesn't have to have been anyone on it. A jumpy radar operator, a misreading of a screen, or any number of things can cause an accidental shootdown.

Based on the fact that the transponder data just stops, and it broke apart in flight, hit.

Almost certainly. There's no conceivable reason to deliberately target it.
