Imagine telling the tax department that when they come to audit? No the money isn't missing I just didn't keep very good records....sorry about that. Bad record keeping is the same as missing because you can't prove where it has gone. I don't believe for a second that obfuscation of Pentagon accounting isn't, at least at some level, deliberate. Missing, not recorded, poorly accounted for, what ever you want to call it, it's wrong and needs to be fixed.
