I read about this in popsci. From what I read about it, it's a few decades away from being put on the planning boards, right now they're just trying to work out the theoretical kinks in it. The tube would have to be a vaccume because the resulting sonic boom from going 5k mph would destroy the tunnel. It would be run on maglevs, which is how it could attain the extreme speed.
As for the currents, they mentioned that it would be anchored to both the surface and the seabed, holding it in place despite. For fear of sea life, a sonic signal along the tunnel would keep most marine life away, and that which would still collect would be things like algae.
