The U-2 operational missions launched out of bases closer to the Soviet Union or their target areas. They would have been too long to operate out of Area 51. They did all their flight testing out of there, but flew out of Europe for Soviet missions, and Asian bases for missions that way.

OK, didn't know that. How would they have foreign bases with enough security?

What about the A-12/SR-71 missions.

They were usually US bases in foreign countries, like they do now. U-2s fly out of the UK, as well as Korea, and a bunch of other places.

This list is older (1995) but will give you an idea of all the bases that the U-2 and SR-71 flew out of. The SR guys had a permanent base out of Kadena on Okinawa. There's even a hill there named Habu Hill after the wreckage of an SR-71 that was buried there for years. It crash landed, and they made the decision to burn it, to destroy it, but it didn't burn so well. So the back up plan was to bury it on the side of a hill. They eventually dug it up and shipped it back to the US.
