In my opinion, however, if this is the case and from everything I've heard about the Greys, I'd restore the hard drive to it's factory settings. If you have a chance to start over, you might as well go back to the beginning.

My argument against that is along the lines of Terrence McKenna's Novelty Theory. Making sure all the Novelties along a given Timeline are still there and are unaltered to make sure the pivot point in time is still there.
