Not so much coincidence as it is culture and sociology.
Even prior to 9/11 it wasn't hard to conceive of a terrorist attack on the US and a "war on terror" scenario. The WTC had been attacked before, we saw terrorists attacking in other countries, etc. It's not hard to then imagine the US getting attacked, and it's even easier to imagine the US going to war, something that it does quite regularly. We have, as a society, also imagined nuclear warfare occurring between the US and other states, or of post-apocalyptic scenarios around the world. If these things come to be, would you think that they were prophetic in the real sense of the word? These are possible scenarios that could happen, but if they do that doesn't mean they were literally "predicted" by the movies, books, and games that had depicted the scenario in the first place.
There are also a lot of "misses" that you happen to be forgetting about. Where are our personal robots, flying cars, moon colonies, and teleportation? All you have to do is look at 50's era culture to see that they were far from prophetic in their vision of the future. But you are talking even way more short-term than that. You're talking about things that happen so close as to basically nullify any possible prophecy. For example, I can predict we will still be in Iraq two or three years from now, I can say that we may invade Iran, but if these things come true it's hardly a prophetic thing, it's merely a possibility given today's information. Now ask me or anyone else about 50 years in the future and I can almost guarantee I nor anyone else will predict what it will be like with much accuracy (for example, no one saw the internet coming 50 years ago, no one really could have come close to predicting it, nor could they have been expected to).

That's all fine and good, but you're missing the main point: the games are so close to the events happening that any informed person is going to be able to give you a storyline for something similar. We have some tense ties with Russia, what's new there? There's trouble in the Middle East? Surprise. Terrorists want to kill us? We know that already. The predictive power of the games is due to their being based on real data, it doesn't even take that much imagination to consider many of the plot-lines.
You're also being really, super, super, selective in this. Why are the developers of modern-day war games so gifted but the makers of Japanese RPGs aren't? The answer is, in my opinion, better explained by the above paragraph rather than they have some psychic connection to the future.
Now if I plumber jumps on some mushrooms and turtles and ends up saving the world someday, I'll be the first to admit that you have some evidence, but until then this is quite baseless, even if your test predictions come true.
