Most of the time it's not the cloud going down, it a traffic jam on the internet.

But if your data is in the cloud and you can't get there, oh well. It's the price ya pay for easy.

Few month ago collapsed Google for Central Europe. Half of CE web stopped working because it extensive usage of offsite scripts, libraries and services.

Hence even if your site is not hosted by Amazon it may stop working because it may use some service hosted there.

AWS customers hold there own encryption keys, and when taking about S3 in particular it is best practice to send your data up in an encrypted format from a 3rd party software with then adds a second layer of security.
Now taking about EC2, the compute side of Amazon's product unless a back door is in the Amazon template a server is just as secure as sitting on premise and being connected to the internet.

Of course any competent IT pro will also harden their server..
