I would go with the Internal Revenue Service.

I see you're new around here. You may want to click the user name of the person who created that thread, zorgon. Once you click it, go to his most flagged threads and you will see an amazing collection of quality threads from him.

Since spacecrafts are ships. It would seem reasonable to be Navy Seal Team Space. Second would be the Marines, followed by Coast Guard.

Seals are special missions.

Navy and Coast guard would just fly ships.

In most of the science fiction novels and movie they're navy. I don't know why but they are. In real life, I have no clue.

How about creating a new branch of service just for that theatre.

The same as Air Forces around the world came in to being last century when the sky as a new theatre of battle was opened up.

Define the mission parameters and you'll find who can fill that role.
The reality is you don't need troops in space.
to quote the movie Armageddon "Who brings a gun into space??"

Unless your planing on ship to ship assaults or ground warfare on the moon.

No such agency. NASA, DARPA, and specialist from all branches would be consulting and training. SEALS in particular as they train for the most diverse conditions.
