Your looking at the "city proper" designation, which does not include suburbs. As we all know, when we speak of a city, generally speaking we are also speaking of its suburbs. Do we not consider Queens to be a part of New York?
Even the article you posted links to other wiki articles showing Toyko to be by far the largest when we are simply not considering the city core.

This clearly shows when the whole of the city is taken into account, Tokyo is by far and ahead the most populous, with over 10 million more people than the second place city, Shanghai.
