With those tools art and just general creation would be an exciting area to explore.

It would be fun to write a simple code that allowed something to replicate itself, combine and share information just to see what would happen.

You mean highly technological future?

That being the case, if we end up using AI machines and our free time to answer all the mysteries in the universe

When thinking machines appear ,we may intereact with them and gain much knowledge
although some things might still remain incomprehensible because of our own limitations.

would the next step fall into the realm of impossibilities or "magic" as in breaking the laws of physics?

The so called laws of physics are merely generally accepted theories ,
which might change or disappear in unfamiliar conditions.

Magic exists in the potential of consciousness and the smallest observable things.
Because paradoxes exist ,magic also exists.

If humans do indeed figure out everything there is to figure out, than I would think the Perpetual Motion machine and Doctor Who's magic time lord box would be the only remaining mysteries left to solve in the universe.

This is a very limited point of view ,since there are much deeper mysteries out there than that.
Some of them may even seem completely incomprehensible to us at this point.
