There is less mercury in vaccines then in a half can of tuna.

The toxic effects of mercury depend on its chemical form and the route of exposure. Methylmercury [CH3Hg] is the most toxic form. It affects the immune system, alters genetic and enzyme systems, and damages the nervous system, including coordination and the senses of touch, taste, and sight. Methylmercury is particularly damaging to developing embryos, which are five to ten times more sensitive than adults. Exposure to methylmercury is usually by ingestion, and it is absorbed more readily and excreted more slowly than other forms of mercury. Elemental mercury, Hg(0), the form released from broken thermometers, causes tremors, gingivitis, and excitability when vapors are inhaled over a long period of time. Although it is less toxic than methylmercury, elemental mercury may be found in higher concentrations in environments such as gold mine sites, where it has been used to extract gold. If elemental mercury is ingested, it is absorbed relatively slowly and may pass through the digestive system without causing damage. Ingestion of other common forms of mercury, such as the salt HgCl2, which damages the gastrointestinal tract and causes kidney failure, is unlikely from environmental sources.

Your stomach has little to nothing to do with making toxins inert. You're thinking of the liver.

I've been thinking about this and I wasn't thinking of the liver. How can birds eat spiders? because spider venom is protein based and will just be digested. Swallowing a spider should be okay so long as it's dead and can't bite you.
thermisol is still classed as a neurotoxin.
Adjuvants are vaccine additives that enhance the elicited levels of antibodies and T lymphocytes. These effects improve immunological protection from infection and, hence, enhance public health. Adjuvants promote inflammatory responses of leukocytes in ways that presumably mimic natural infection.
The guidelines for long-term mercury exposure should not be used for evaluating risk from intermittent single day exposures, such as immunisation using thiomersal-containing vaccines. Similar or higher mercury exposures likely occur from breast feeding and the health benefit of eliminating thiomersal from a vaccine, if any, is likely to be very small. On the other hand, the benefits accrued from the use of thiomersal-containing vaccines are considerably greater but vary substantially between affluent and developing regions of the world.
Methylmercury poisoning has been linked with diminishing the IQ of children exposed in the womb and with raising blood pressure and other heart-disease risks among adults.
Mercury's harmful effects that may be passed from the mother to the fetus include brain damage, mental retardation, incoordination, blindness, seizures, and inability to speak. Children poisoned by mercury may develop problems of their nervous and digestive systems, and kidney damage.
