I'll strongly advice against using backdoor programs such as Sub7. They have a nasty way of turning against you.
Some Anti-Virus programs allow you to ignore certain files, but that depends on your software, and you'll have to figure that one out for yourself. Most probably you'll find some choices you can make after a file has been quarantined, like "Delete", "Restore and Ignore in the future", etc.
My best suggestion for you is to get an Ethernet crossover cable. They're cheap and easy to set-up. (That is if you both have network cards.)
Do you use Remote desktop over the Internet or on a Local LAN, as Remote desktop is not really an effective way of transferring files?
