WHAT HAPPENED TO THE REAL JFK Jr.?
There was never a real JFK Jr. The only JKF Jr. we know is the alien, who exploded in a plane, killing his wife and sister-in-law.
The closest thing to a real JFK Jr., in the traditional sense was erased from history by Black Holes.

But its almost absurd to call him JFK Jr., even though that is who he should have been, had he not been erased. He was switched with an alien impostor shortly before conception by aliens, who arrived on Earth in search of the original alien craft that had been shot down over Roswell, New Mexico.

Taken to a joint Soviet/Alien moon base, the real JFK Jr. was propelled through time to the year 2323, only to be swallowed by a black hole before he could complete his mission.

So how did he explode? That's simple. All aliens can and will explode. All you have to know is how to do it and have the willpower to carry through, and you can make any alien you want explode. The CIA have known about this ever since JFK (senior) saved the planet from alien infestation.
