Japan/Tokyo tips?

Traveling to Japan for a month. Anyone have recommendations or experience in Japan? I'll be in Tokyo for two weeks then going around the country with the foreigner JR pass.

Musicmagic is a frequent poster here and an American expat living in Japan. He bicycles all over Japan, so would be a good one to converse with.

I personally love Tokyo, Kyoto, and Hakone. In Tokyo, I've been to Shibuya Crossing, Shinjuku Gyoen National Garden, Meiji Shrine, and the historic Asakusa district with Senso-ji Temple. In Kyoto, I've been to Kinkaku-ji (Golden Pavilion), Fushimi Inari Shrine with its famous torii gates, and Arashiyama Bamboo Grove. And in Hakone, I enjoy hot springs (onsen), Lake Ashi, and views of Mount Fuji on clear days.
