Yes, donations can be part of the income stream of a nonprofit.
One thing that a non-profit designation means is that contributions to such an entity can be tax deductible by the contributor. Other than that, there is no difference from a markup on goods sold by the entity and "profit". If you give something to Goodwill, it's deductible. If you buy something from Goodwill, it isn't.
